I am wondering if the conversion of the *.dat files into SWMM (*.epa) is in a separeted way or both together. I was trying to do that in a separate way but I am having problems when converting from SWMM 4 into 5.

You have to run the program in a DOS window for it to work. It is better if you make a directory on your hard drive and copy the executable to the same place as your xp-swmm data file.
